Turkey Point shoals, Dog Island Reef or Lanark grass flats.

Thanks, would you say the fishing is better north or south of alligator point? I have fished north near St. Marks.

Right now, South is the hot area  Aligator Harbor should be pretty good right now also

Vitz and Wevans gave you all the good places. I'll be there that weekend for the wife's bday fishing those places. Reds and trout in the harbor, turkey pt shoal area, and lanark flats. If you are fishing with kids, dog island reef has constant action if you don't mind wading through a lot of ladyfish and bluefish to get Spanish macs and trout. Trolling spoons keeps casting debacles from occurring and it is cooler. If not, sunup and before sundown. The afternoon falling tide looks the best. That's when I'll be out there. Hope this helps, Good luck

How is it navigating through alligator harbor? Is it clearly marked? Are there a bunch of hazards?

It's marked from the marina to around the tip of the point. There aren't really any hazards in the rest of the harbor as long as you don't get too near shore.
