I know there are a ton of threads on here about cobia, but I haven't found the right one to help with my particular dilemma. I picked up some gulp eels to pull behind the boat and cast for cobia. But I'm not sure what the best way would be to rig them up. Is it best to put them under a popping cork or balloon and just let them trail? Or is there a better way to do it?

No cork. Jighead or hooked thru the nose to sight cast at them. I personally wouldn't troll for cobia( they are sometimes caught trolling stretches and the like). Just post up on structure and wait ( with some live baits out, one a few feet off the bottom, one freelined and one under a cork) good luck

I've had some success with eel rigs but primarily using them when casting to fish sighted cruising around the boat.

Typically I'm fishing two or three pins around the boat and the fish I cast the jigs to are ones that come up with fish hooked on one of the pins.

If you have tons of patience you can anchor just off bird racks, bouys, or reefs and blind cast all day (or cruise in areas with lots of bouys from one to the other making a few casts to each) and from time to time you will hook cruising fish but I prefer letting a pin do that work for me.

One other thing I do use eel jigs for is casting towards cruising rays and turtles, as they often have a cobe or two following them.
